I have found that when the WaveShare AlphaBot is assembled the HDMI connector is no longer accessible.
I cannot find any reference to this problem anywhere on the internet so I am coming to believe that I am overlooking something obvious.How do I proceed from here?

You are correct. The HDMI port won’t be accessible after assembling the AlphaBot. In fact, you won’t need a display to program/modify your code for the robot. You can use a “Headless” configuration for the Raspberry Pi.
You can find more information about using the Raspberry Pi headless in this tutorial. With SSH and a wireless connection (Raspberry Pi 3 has an integrated 802.11n wireless LAN), you can have a full control of your Raspberry Pi.
