I recently purchased an SSC-32U controller and downloaded the lynxmotion sequencer software. I connected a normal gamepad into another usb port on my computer, and the software recognizes it as a PS2 gamepad. Is there a way I can use the gamepad to control a robot arm that I made by connecting it to my pc?

When you mention
, do you mean the SSC-32 Servo Sequencer Utility?
If so, while the PS2 (or equivalent valid controller) is detected by the software (and there is code in place to use the inputs), the inputs are not tied to any specific function in the free utility.
One possible (simple) solution, would be to use FlowBotics Studio (FBS) to modify the free utility to add some code to handle the buttons and joysticks of the controller.
You can obtain FlowBotics Studio here. The software comes with many examples (with full source) using the Lynxmotions kits as examples (including the Lynxmotion AL5 robotic arm series) with an example on how to control an AL5 robotic arm.
