Good to know. The reply from the manufacturer as well:

"I don’t think there is a way to keep the bluetooth connection alive. Every time you program the micro it will loose the connection since the USB needs to make use of the Serial port. So the Bluetooth will loose the local serial communication. I think that is why you need to power off and on, to reset the Bluetooth’s power and have it recognize the micro’s serial port again.

I guess optionally you could use some sort of switch, either from a chip or a relay to have it cycle the power on the Bluetooth alone. Incorporate this as part of the sketch’s setup process. This way the bluetooth power is cycled and it can attempt to re-establish a Serial connection to the Arduino.
I’m not positive this will work, but it could be worth a shot."
